Scratch removal: Any effect on touch screen functionality?

I bought a used Squeezebox Touch which has some screen scratches I'd like to try removing. I'm curious if there any risk of affecting the touch screen functionality by doing this.

Anyone have any experience polishing and/or removing scratches from their Touch screen?
